Yes, that's it - the versions in the two different installers must have been compiled with slightly different configurations. As Dave said, you should uninstall the older version (having first stopped the server and taken a backup for safety - being a belt-and-braces guy, I'd use pg_dump and take a filesystem backup also), then install the new version, pointing it at the existing data directory.
